Before Amtrak’s founding in 1971, there were three competing San Francisco-bound trains operating between Chicago and the East Bay:

Railpax (renamed Amtrak in late April 1971) originally planned to rebuild the California Zephyr as part of its original network with Burlington Northern (formerly CB&Q) east of Dver, DRG&W between Dver and Ogd, Utah, and WP west of Ogd. From 1971 to 1972, summer commuters traveling between Chicago and Oakland had to travel on two different trains: the Dover Zephyr, which ran daily between Chicago and Dover, and the City of San Francisco, which ran three times daily. a week between Dover and San Francisco Bay. This created a massive 16-car Superliner train from Chicago to Utah, as it was the longest Amtrak train to operate outside of the Auto Train. Amtrak needed at least four EMD F40PH locomotives to bring this behemoth to the forefront of the Moffat Division. To ease the burden, Amtrak began separating the Pioneer from the Zephyr and the Desert Wind Door in 1991, with the Desert Wind continuing to be separated from the Zephyr at Salt Lake City.

The west side of the train was routed to Emeryville station when the Oakland Ctral station closed in 1994. On August 5, the 1995 California Zephyr was extended to Oakland. On May 12, Jack London Square station opened. But it was a difficult back and forth through the streets to get to Wye West Oakland. On October 26, 1997, the train was reorganized in Emeryville.

The westbound train is Amtrak #5 (eastbound #6). After departing from Union Station in Chicago, the train travels on the Metra BNSF rail line and makes a stop in Naperville, Illinois.

After passing through Aurora, Illinois, the train travels through the Illinois canyons and crosses the Mississippi River in Burlington, Iowa, over the Burlington Railroad Bridge.
